2009 Ford F150 Flooded - Electrical Issues(imagine that)

My 2009 Ford F150 (VIN=1FTRX14839FA68800) went thru hurricane Sandy. Bought it from insurance company(pretty dumb idea). I cleaned the truck out front to bottom. I replaced the smart box as it saw water and cleaned all connections. No water in the engine or tranny. My issues are electrical. It started and ran initially now nothing. I cannot get the engine to turn over because of the security light is flashing. I guess it is not recognizing the key. I cannot get it to scan thru the OBDII port. The port has power as the scan tool turns on but fails to connect. Ford cannot program the key unless this port is functioning. My next move is to replace the wiring harness. I really dont want to because the connections don't look bad and they have power. Any help getting the truck to scan the port would be exponentially helpful. Also any help finding the scan port wiring diagram would also be very helpful.

When you say "smart box", what exactly are you referring to?

This is why flood cars are extremely undesirable and have very little value. You can spend the life of the vehicle chasing problems.

Especially with salt water, that truck will never be right and you will chase electrical gremlins forever. See what a salvage yard will give you for it and don't waste another penny on it. Cut your losses and run.

my bike last bike was in a flood and the dealer assured me it was fine. but they could never figure out why the lights would just go out, that was fun at night at 70mph. if i were you id run as fast as you can.
