I'm just guessing that salt would find its way in between the molding and fender and you would not be able to flush it out. Therefore, the salt would end up eating through the metal fenders over time.

I see your point. The flipside is that by having the plastic liners, they prevent rocks from chipping the paint on the edge of the wheel wells thus preventing rust from rock chips. My Tundra was just starting to show signs of rust at the top edge of the wheel well on the passenger side. I think this was caused by the tires flinging stuff up onto it constantly.
The other thing I like that Ford has done is to put plastic protectors right behind the rear wheels on the underside of the bed panels. And, the sheet metal is squared off there instead of being rounded and exposing the panel to tire debris. This offers good protection and eliminates the need for mud flaps to protect that part of the truck. I never liked the look of flaps, so that was a bonus.
