2006 f150 5.4 rough idle after warm up

Hi Guys, this is my first post, I've been lurking here and reading threads as I work on my trucks for years. I've got an 06 with a 5.4, and 215000 miles, that I use as a spare truck and I've put a ton of work into in the past year and a half. It started with steering parts then the fuel pump. It needed a transmission and used trucks were expensive and this was paid for so we pulled the trigger, because it would be a good project for me and by two teenage boys one who was going to need a vehicle. I'm a part time farmer with my brother so I've got some mechanic in me and I'm not scared to work on something as long as I know what I need to do. Last winter I decided to give it a tune up. It had original spark plugs because I was too nervous to change them and I never had the cash, it wasn't too big of a deal after some research. Once I had it that far I did the phasers, chains and guides, roller followers (all motorcraft) and lifters. I even put in a high volume oil pump and water pump. I was there doing it so why not. Heck I had some broken off studs and I ended up pulling the heads to get those removed and there's new exhaust manifolds on it. Once more when I was having the transmission replaced someone snuck onto the lot during a 14" snow storm and cut off one of the CATs. The shop put a new CAT on so the driver side is new. I know this is a ton of work on a vehicle with 215000 miles but its been a solid and dependable vehicle so I figured why not.

Regardless, its run great for the past 3 months then it started running rough after it warmed up. I hooked up my computer to it with FORSCAN, it showed lean and rich codes, over advanced timing and even some misfires on 3,5 and 7. The following codes came up:

PCM P0010-FF
PCM P0018-FF
PCM P0171-FF
PCM P0175-FF
PCM P1000-FF
PCM P2198-FF
OBDII P0010-C
OBDII P0018-C
OBDII P0022-C

I checked the fuel rail pressure it was 34 psi (I think, I checked it with parameters I found online). Just in case I changed the injectors and fuel filter, they were from 2006 so I figured it needed done anyway. I did some youtube research and i I checked the long term fuel trims, they matched but the short terms were 5 and 95 so that seemed weird. I'm a carpenter by trade not a mechanic so diagnosis is where I'm lost, but like I said if you tell me what to do and some instruction I'm good to go.

My thoughts lead me to think possibly the remaining CAT is plugged, but it sounds fine when I smack it with a rubber mallet. Also, the VCT solenoids, I should've changed those when I had the chance. Could be a vacuum line which I'm going to look at today. Another thought would be the MAF sensor, I ordered one and it should be in today, if its not right I'm sending it back, thank you amazon prime. I'm going to switch the coils around and see if that makes things worse. I put some after factory ones on at about 125000 miles.

Any thoughts on these codes and ideas where to look would be appreciated.

Perhaps record all of the codes which you have done and then erase all of them to see which ones come back. I would google all of the codes and read possible resolution and do what I could. You may need a diag tech to figure this out. # shadetree mechanic is what I is!
