5.4 triton Rough idle, shaking, and popping exhuast

Hey people I really need help been trying to figure this out for a year now I have a 2007 ford f150 with the 5.4 triton im a pretty good mechanic and know most of the stuff but I cannot figure this out the only DTC it shows it's for the crankshaft position sensor and it will shake and roun rough only at low rpms and the exhaust pipes pop like rice crispies

I have replaced

-coil packs

-spark plugs two years ago

-crank sensor

-cam sensors

-fuel filter

the only thing i have recently done to it on the larger side of work was rebuilt the transmission and it seems like it started these symtoms not too long after that i have searched what vacuum lines i could see and electrical connections

please if you have any input on what this may be reply

Have you looked at live data with a Scanner and not just for codes?
Popping in the exhaust is indicative of a very Lean air fuel mixture. Popping is when the exhaust valves are open and the conditions are present.
What does the Long Term Fuel tables look like for being shifted?
Crank sensor intermittent could act the same way.
The Cam position sensor is the fuel injection timing control.
Fuel pressure also can be too low.
Intermittent harness/connections.

Ok thank you for the input bluegrass
I have checked live feed but my scanner is limited on what I can see I do know the fuel rail pressure is normal and I dont believe it changes any when shifting as the truck runs perfect driving down the road it is only at idle these problems exist I completely understand your input on the exhaust valves but the only way I know to check that is a compression check I will do that when I have time unless you have a different idea

You might have low oil pressure at idle, which is causing the VCT system not to operate properly.

Also another thing to add the only code it has is P0016 which say the crankshaft sensor and cam sensor is not in correlation any input on this?
