intermittent alarm

I have a 2007 F-150 FX-2 and in my wisdom decided to have the Ford remote start/keyless entry/security system installed over the factory security/keyless entry. This was the third truck I had converted/upgraded. The first 2 were perfect but this not so much. If I lock the doors with the new 6 button key fob in about 4-6 hours the alarm goes off. When I unlock I get 4 beeps (tach not programmed) this was dealer installed and rechecked twice by them, no problem found. I left it at my hometown dealer for 2 days and they could not find a problem either. Now the goofy part if I use the original 2 button key fob (came with truck) no sporadic alarms. I can lock as I exit using the button on the door or use external keypad NO ALARMS. I have almost given up on having remote start. It will remote start regardless of how I lock it. I cannot lock it using the 6 button key fob without an alarm in the middle of the night. I am missing something somehow in my logic. Any and all help is appreciated.
