2nd spark plug change or is it a transmission?

Need some help:

Did my second spark plug and coil pack change over the weekend. First change was at 117k miles and this one at 210k miles. Everything went smooth, took about 3 hours and no breaks! All is good right? Wrong! Been throwing CEL everyday. So I tear back into it last night and re tightened everything down, cleaned the throttle body, MAF sensor, and removed my GOTTS intake just to see if it made a difference. My truck is running worse now than what it did before I changed everything. It is sputtering, shifting at weird RPM's, feeling sluggish, and rattling like a tin can. If you heard it you'd think it was a cash for clunkers. I feel like this could be a transmission issue but no codes are being thrown. So far the only one is an intake code possibly relating to the MAF sensor not sure going to tear into that in a few and "driver diagnostic failure to complete" or something along those lines. Not too sure what that one means. Any help would be greatly appreciated as I am starting to get very frustrated with this motor.

Motorcraft plugs and I believe bng coil packs from autozone. Guess that would have helped if I stated that.

It might be the COPs causing the problem. Motorcraft and Visteon COPs are the only one with the right specs and tolerances for these engines. All others are cheaper made and aren't spec'd right for these engines.
Sorry if that doesn't make sense. It sounded better in my head.

Your transmission should not effect how the engine itself runs. Especially since this all happened right after the plug change, a COP is a definite culprit. Motorcraft/Viseton only for COPs.

What GLC said. Try swapping the old COPs back in if you have them...

What is the code it is throwing?

Unfortunitely I do not have the old cops. I did some things to the engine and it seems to be running a bit better. It seems as if it could be my cats clogged up since they are the originals. And I am suspecting a trans issue but that's for a different thread and needs more inspection. I will have to try the motorcraft cops. Wonder if advanced would give me a refund on theirs?

Still no solution but I did get the truck to throw a flashing cel the other day just haven't had a chance to get it read. I will post the results. Also after doing some research my trucks was built on 01/2006 and am wondering if it falls under the injector problems that the 05 trucks had.

If all it did was flash, it probably didn't set a code. However, this DOES tell you that it's a miss, not a tranny issue.

To check for leaky injectors, lift the fuel rail with the injectors still connected, and lay some paper under the injectors. Turn on the key, if any of them are leaking it will be obvious.

You most likely have a defective plug or COP.

I did a plug and cop swap using accel brand cop and had a miss about 20 miles later. Ended up being a bad cop. Swapped with a motorcraft and all was good. I would've sworn my trans was going out.

I'll have to see if advanced auto will let me return their coil packs for the motorcraft ones.
