While you are driving correct. All you are doing is shifting the transmission manually. Instead of it deciding what to do as far as gear position, you are telling it what to do.

I'll simplfy further, Normal drivng starting from a stop sign etc, Overdrive on or Off won't matter at this stage, From a stop using Normal acceleration Start in 1 go to about 2500 rpm, and move the gear selector to 2, Maintain throttle position until rpm's increase to 2200-2500 rpm and move shifter to D and report back your findings on your clunk.

No you do not need to press the brake shifting from first to second, second to drive.
