Truck will not Start!

2004 F-150 4x4 5.4 L
Truck had transmission issues and sat for over a year, got the tranny rebuilt and put it back in. Engine won't turn over now! When I turn the key it does nothing, just clicks once. When I short the starter out it turns over fine but it won't run. Battery has been charged, terminals cleaned. Checked a bunch of fuses, still no luck. It has to be electronic, but how do i pinpoint it? ignition switch or starter relay is what i was thinking. any advice will be greatly appreciated.

still not running looks like it may be a faulty pcm cause i can't get a code reader to establish a connection with the vehicle

Basically what i was told was that it runs the fuses, my truck had all the lights and functions just wouldn't crank. Thought it was the battery but it was brand new, as was starter. They checked the ignition but traced a short back to this, first time i ever heard of it but that lil thing was expensive. its tucked inside the fuse box so they just replaced the whole thing. saved money that way too. as far as what it actually does i can't say, but once they replaced it it worked fine. a friend of mine works at a ford dealer and said they have had quite a few 04's come in with this so check to see if that helps, sorry i couldn't explain any better
