Well, it seems that the weatherstripping helped, or it could be the PCM learning and making changes. Not sure, but I can feel the difference in throttle response now.
Plus after the changes I made, I still have no vibration and any other kind of issue's.

 

Great! All you need to do is get a tuner! You will totally chit yourself when you see what a tuner will do for your truck!
