Manual Trans Change, clanging in gears

1997 F150 4x4 4.6L 5 spd
Long story short, on a long trip in 5th gear my truck started making a clanking noise when accelerating.
It makes the noise in every gear but 4th gear. I made it home in 4th.
Ford dealer would not help me as they said its too old. I asked if the problem was in the transfer case and they said yes. Sooo I changed the transfer case myself and also put in a new balanced drive shaft. Truck moves and shifts in 4x4 fine, BUT is not fixed, the exact same grinding/clanking noise is heard under load.

Next step? I guess I am ordering a new M5OD Transmission and having that changed out, and having the clutch changed as well?
Anyone experienced this.
thanks for looking
Steve

4th is direct drive.

Sounds as if the output shaft bearing and input shaft bearings are toast.

O'Reilly's got a new tranny: http://www.oreillyauto.com/site/c/de...3249&ppt=C0338

Or you can try rebuilding it yourself.

Oh, and that is nonsense with the Ford dealer telling you it is too old.

We both have the same tranny... mine is 10 years newer too AND under warranty.

Thanks for advice. You are correct with the main bearing ,
I gave in and paid for a trans rebuild. Just got the truck back today and so far so good.
