borg warner 4406 problems after rebuild

Borg Warner 4406. 1997 F150 Lariat 4x4, 4.6l, automatic 4r70w.
I just finished installing the magnetic coil, fork nylon inserts, oil pump and all seals. Oil pump had gone bad, lack of fluid.
After installing transfer case, truck will not move in any gear, grinds when placing automatic transmission shifter in any position.
I noticed what appeared to be timing marks on certain internal components like on timing gears.
My question is am I supposed to align timing marks on certain gears, mag coil, etc, when putting this thing back together? Maybe an outside sensor for the tcase that is not functioning as it should?

What gears are you speaking of!? Did you mess with any timing on the motor, or did you not get the transfer case hooked up correctly?

No, I'm not having issues with the motor. I'm referring to my bw4406 manual shift transfer case. Question, are there timing marks on any of the internal parts of the transfer case? Is there anything I have to have aligned up exactly.
I just opened up the transfer case, nothing out of place, I did however find that the clutch that has a spring behind it was ****-eyed, meaning part of it was depressed while the other have was engaged, it was stuck this way. I freed it up but I'm sure it would hang when depressed again, if not cleaned up.
Would this have caused my problems. Can anyone tell me how things work inside the bw4406?
I appreciate you folks. Just lost my job and need my truck to look for work.

Maybe ask around in the transmission section, you'll get some better feedback than in here.
