Had this problem with my 98 Super cab. Would wake up to a soaking wet back seat after a good rainstorm. I removed the 3rd brake light and poured water in that area, then went in the truck to see where the seal was that it was leaking in from, pulled the headliner back, and ran a bead of silicone all the way across the top. 5 dollar fix, and has not leaked again since i did this over six months ago. Hope that helps, or saves you some money/time.

I just did this fix on mine, same year and cab as yours. Easy stuff. Gotta replace the butyl seal that is on the window. I used a whole tube of the sealer, it works great. Once the windows out, you'll see why it leaked.
