lots of engine swap questions

ok ive searched and read quite a few threads but still have some questions

swap in question is from a 02 4.2 v6 M5OD to a 99 5.4, this is for f150grl02's truck but i will be helping her do some of it, she has done a swap before on a supra so she knows her stuff, but we still have some questions about it all

1. coil packs vs COP, if we get the ecm from the 5.4 and all the harnesses can it be done? or do we need to get the coil packs from a 4.6 and still use the 4.2 ecm, id like to use the coil on plugs if that is possible by swapping ecm

2. auto vs manual, i know if we go to the auto we need the new ecm, but she likes manuals, will the M5OD hold up to a 5.4? i know jmc and sounds like a few others kept their manual trans, but then we cant use the 5.4 ecm for the coil on plugs....

3. if we kept the manual trans is it possible to swap in a mustang trans, one that could hold up to the power? or are there other better manual options?

4. if we went to auto is the shifter in the manual steering column, and just need the arm and new plastic, or do we need a whole new column?

ive heard the M5OD wont hold up to too much power other than stock.. i think there is a reason ford never put that trans behind a 5.4..

Ive been thinking of a mustang tr3650 swap and other than shifter location i think itd be a pretty straight forward swap.. seems to be a better idea than the M5OD seeing as how there are alot of mustangs making more power than a stock 5.4 and still using the stock tr3650..
