Grabbin a 5.4 32V, lookin for advice!

Hello all,
I'm a lurker on here and recently came across a deal on a '99 Navi engine that I can't pass up. My '99 F150 has a 4.6 and M5OD trans with 130XXX miles. I've never pulled an engine, but I'm a mechanically inclined person (work on race bikes and tinker on cars). I think I read to pull the intake manifold to ease the job, but don't recall any other pointers.
Any tips to make this a smooth process? The owner is parting it out and has all the necessary tools for the job. I'll have some help, but I need to get this thing pulled within the week!

Also, he is selling me the entire engine with every accessory including wiring harness and PCM if I want for a VERY reasonable price (say $300 for a 32V with 64K mi!!). Is there ANYTHING else I should grab to make the swap easier? The gent needs the money to buy christmas gifts..tough times ya know.

Please don't flame me as I DID search and came up with these facts:
I need the wiring harness.
I may have to find an 8-bolt flywheel.
I should get the Y-Pipe.

Would it be easier to use the Navi harness and my PCM with a tune (I currently don't have a tuner.) Or just get the Navi PCM that way I don't have to worry about a tune??

get as much as you possibly can from the donor truck. Hell even 500 bucks would be stealing it. Im jealous you found it

DO NOT use the navi ECM, stick your current one and get it tuned...

If you want to swap in the 4R100 automatic from the Navigator, you will need the Navigator PCM. It is a very strong automatic transmission that is also used in the Superduties.

If you plan on keeping the M5OD, follow Tarajerame's advice. JMC has proved that the manual M5OD doesn't hold up very well under the abuse of the 5.4.

Will a manual trans pcm work for an auto trans? My guess is that it would be different strategy.

the manual trans wil not work with an auto, but an auto trans will work with a manual if the tune disables the tranny functions...

my first post, I was under the impression the OP was going to use his 5 speed with the swap...

I'll be sticking with the 5 speed. If it breaks at some point I'll tend to it then. I'll be staying NA and I try to baby the trans by double clutching on upshifts and rev-matching on downshifts(yeh I heel-toe in my F150 lol), so I think it will be OK. JMC had a blown 5.4, correct?

I HATE automatic transmissions (I just feel disconnected). I'll most likely upgrade the clutch when the engine is out, as well.
