4.6 vs 5.4
I just bought a used F-150. While looking, I test drove mostly 4.6s and was ok with it. I really wanted better acceleration, but coming out of a Mustang, I knew I'd think that. But as soon as I tast drove one with a 5.4 I never went back. Flat Troque curve, tons of power, and I think its faster than my V6 Stang (which is slow, but not THAT bad. I would have never thought a 4X4 Extended cab truck with the aerodynamics of a barn door would be quicker than the mustang.
As for reliability, the 5.4 and Supercharged 5.4 have held two spots on Ward's 10 Best engines list for the last 5 years or so. Today I towed my boat (approx 2000lbs) to work and I barely noticed it back there. Held 75mph in overdrive no problem, just under 2000rpm.

I just bought a 1998 with a 4.6. I would have liked to have a 5.4 but gas and insurance is the reason I got a 4.6. I'm going to put a Diablo Sport chip in and it will gain 17 hp, I believe. I'm plenty happy with it. I won't be doing any towing and will drive mostly around town, so the gas mileage is a big plus. I used to drive a V6 Thunderbird so it's a bunch quicker.
