Question Stupid question??

When looking at performance engine parts and accessories for my 4.6L 5-speed, can I consider the use of parts intended for the 4.6L Mustangs?...or are they different engines entirely...sorry if this is a dumb-*** question.

actually a good question ,,,i'm curious on that one myself?
But i'm pretty sure they are the same engines. I suspect that they have different heads, cams, and intake... the internals are probably the same (crank,pistons, bearings...etc)

mustang 4.6 =dohc
truck 4.6 =sohc
also you are right cams are different as well as the entire intake manifold. Most sensor positions are different and of course the mustang engine pcm has a completely different pcm program so most parts are not interchangeable

So we can use parts meant for Mustangs in our trucks? What about Mustang GTs? Do they have the dohc engine?

mustang GT's have the sohc. Cobras have dohc. what parts were you looking at to use from a mustang 4.6? i know things like superchargers, headers, exhaust parts and such will not bolt up.

Internal components are interchangable, external components may be interchangeable, unless they are specific to the vehicle, like headers (all headers are engine and vehicle specific), or other items designed for clearance/fit on/in a specific vehicle. Your best bet would be to ask the seller if the parts you are interested in are "vehicle specific".
