2006 F150 missing after Alt replacement

I have a 2006 f150 that the alternator went bad on. I replaced it and now it has a dead miss. I have been running it for 4 days now and it has not thrown a code. Any ideas?

The missing could be a coincidence with replacing the alternator. I think I would take a look at anything that I may have touched or broken during the replacement.

Have you checked for codes with a code reader?

After 5 days it still has not thrown a code. I have checked everything that I can think of. I have checked all the connections and nothing appears to be loose or broken. I have ordered new Plugs and coils. So maybe that will help the situation.
