Missing but no code

I have a 2002 F150 Supercrew V8 4.6. Several times in the past I've had the issue with water in the spark plug wells even after just running over a water puddle. I've always gotten a code so I know which spark plug to remove and clean out and problem solved. We have had a lot of rain recently and the problem started again. I code the codes for #1 and #7 cylinder. Sure enough there was a little water in them. I cleaned them out but I still feel it missing at times. The problem is this time I'm getting no codes. I've taken out every spark plug and cleaned it out. Still missing. I've tried to drive it so I apply just a little gas when it just gets into overdrive because this is when the shaking is the worst. I can't get it to throw a code.

Any ideas on what I might be able to do to either figure out which cylinder it is or get it to throw a code so I can fix it?

Guess I'm dumb because I thought that was the same thing. I think I have what are coil packs thatthen have a rubber boot and spring that goes down about 2-3 inches down to the plug.

If there is one on each plug, those are Coil on Plugs. If there are two packs each with 4 plug wires, those are coil packs.

If its running rough, it might not set the actual check engine light, but it might have a pending code. If you use a code reader you can scan for pending codes the same way you would looking for an actual P-code.

Are code readers from autozone or advanced auto usually able to see pending codes?

The water has probably damaged a COP.
