'04 4.6 two dead holes

I bought a wrecked truck for my son and it has cylinders 3 and 7 with zero compression. The others have 180-195 in them. We are getting ready to work on this, trying to decide on what to do, fix this engine or rebuild a 5.4 we have around that has 60,000 with a spun rod or fix this engine with 124,000. The 5.4 is a 2002, would the dbw throttle body fit from the 4.6? I put the 05 v10 in my truck, 97 f150, and used the dbw, still running good!!
I don't want to go to all the trouble on his truck.

I'd go with the 5.4, it should use the same elbow and TB as the 4.6 but the EGR might be different

That is what I would like to do. The 5.4 is out of a super duty with no egr.
Would love to build it up, but lack of funds and he is in college full time make it a stock build. It is a nice truck, lifted 36" tires. I will post pics in my profile when we get it done.
