motor questions

my 04 f150 is sick. didnt really drive it alot until the beater got taken out by a deer. got new tires put on and thought everything was golden. then one day it felt like it was bogged down. no power what so ever. still under warranty so took it in to the dealer. there is the constant tick that the coil packs make on the passenger side but there was a knock on the driver side. dealer put cam phasers in and everything was supposed to be good. nope. wanted to change the plugs. they wanted 20.08 a piece for the plugs and the hours to put them in at 90 dollars an hour. plus 45 for everyone that broke. they said that was the next step in the process and there was nothing else to be done until that was done. on the diagnostic computer when run through the gears it was showing misfires. after calling and complaining to ford corp about their crappy plugs and stuff. got the plugs done for 400.09 with tax. ran great for 5 days now right back to the same thing. took it to another dealer and he thought at first it could be a throttle positioning sensor and now think it is the throttle body. here in nc it has been really cold lately and when it is first started in the morning and driven it has shutter and still has a rough idle. does anybody think this stuff is related? and body have any ideas?
