Is the check engine light on? if so what are the codes? you can get them read at auto zone. The EGR really does not affect how the truck run in most cases. Its a pollution control. Is it raining/wet where your at? could be you have one or more failing coils.

Buy a COP and a new spark plug while you're there, you'll probably need them. The AZ COPs have been fine for me, I've used Autolite plugs as replacements which have also been fine. I'd have preferred the correct Motorcraft plugs, but AutoZone doesn't carry them.

If you have 4 bad coils, I think it may be time for a new set of Motorcraft spark plugs and a full set of coils. You can get a full set of coils from Global on Ebay for about 80 bucks. Don't forget the dielectric grease.

how many miles are on the truck?

Did it keep shaking, or only did it for a few seconds on cold start up?

What does rain/water have to do with a coil failing?

When the boots get old mosture get in them and it grounds out the coil causing a misfire. If you have weak coils/boots you'll usually find out right after a big rainstorm. It'll start mis-fireing. The dielectric grease wears out over time as well. Sounds like the OP needs a full set of coils and new plugs..

I would order the COPs from global on E-bay get Motor craft plugs. advanced has them or you can order them online from rock auto. Bare minimum buy the parts like I just said and if your not up to putting them on call the dealers in your area and ask them how much to install YOUR parts. They did it for me on my Van for $210 This will save you hundreds of dollars from buying dealer parts, Its worth waiting a few days for the savings.

I don't see how 4 coils are going to all go bad at the same time. How is it running when you are driving? Is it only running really bad when idling. To me it sounds like you may have a vacuum leak somewhere. Check all the hoses going into your throttle body. Also check the PCV hose.

Did you replace the plugs to? did you use motorcraft plugs? if not replace those. Could be an injector to but if you didnt replace the plugs I would think one is fowled. If you used some weird brand of plug that could also be a problem. If you dont work on it yourself the dealer is the place to go. The best thing to have done was replace ALL of the coils and ALL of the plugss. The coils you can get on e-bay for under $100 then you can get motorcraft plugs from rock auto online or I've heard advanced is sellin them for 3.99 each. If you dont work on cars take it to the DEALER and have them put your parts on. Its worth the extra money to have them do it they know how to install them correctly with the dielectric grease and all. You might also need your Idle air control valve cleaned or replaced.

You need to check compression and cylinder leak down. 5.4 4Vs are pretty bad about valves sticking, causing misfires.
