2004 4.6 motor trouble

I have a 2004 4x4 f-150 with a 4.6 liter v8, it only has about 26k on the motor, I was recently on the highway and the check engine light flashed, then went off then came back on later. ONce I pulled off the highway the truck was running very rough...looked in owners manual and it stated flashing check engine light is indication of misfire. I took it to advance and codes read misfires in 4 cylinders and a too lean code. Took it to a dealer cause it started knocking some...he pulled no 3 & 4 Cylinder plugs and the tips were burnt off. He ran compression check on both cylinders and got 17% and 24% respectfully. The truck is four months out of warranty. I got a couple questions:

1. Anyone ever heard of this happening and if so can you provide some info?

2. Do you think Ford will do anything for me?

3. Truck has K&N Cold Air intake on it, do you think that could have effected it or cause issues with Ford?

Thanks for you Time!!

you should of put the stock intake on before taking to the dealer... I think they aren't going to help you out on this one cause of the aftermarket intake, but good luck, and keep us posted
