You know what all these parts are!? I am already impressed beyond words...
I would make a cute, flirty response if I wasn't old enough to be your father. I know this becuz I have a 19 year-old son...
If you are comfortable changing the EGR valve and can afford the $53, I suggest replacing it. The truck is 8 years old and you have already spent the big $ on wires, filters, sparkies, etc.
If you can, clean the throttle body as suggested. If you have a K & N filter, make sure it is clean and in good repair. If you have a stock air filter, replace it. Make sure you do the easy maintenance while you are doing the hard stuff. We are all guilty of over-looking the obvious.
To reset your engine light, you only have to disconnect the ground cable on the battery. You do not have to disconnect both cables. I am told that even 1 minute is enough for reset. I would leave off for 20 or 30 minutes to be on the safe side.
Be careful you do not attempt to many 'fixes' at one time. Try to take it 1 step at a time. If you make a mistake, it is hard to figure out what is wrong if you change too many things at once. If you get a defective part, you want to be able to identify which one is the problem. When changing plug wires, watch for the firing order. Even seasoned mechanics 'screw up' and get the plugs out of order every once in a while. If you make this mistake, it will drive you crazy.
If you ever move to Southern California, I would be happy to arrange a marriage between you and my son. I would be so proud to have a daughter that knows more about cars than I do (although my 11 year-old is getting pretty good...).

As a fellow girl, I was want to say "hi" and welcome. I'm a bit older than you, but I've learned to do everything myself. I got so sick of having to wait for boyfriends or mechanics to fix my truck. If I don't know how to do it, I buy every book I can, research, hit the interest and ask tons of questions. So far, I've rebuilt the engine of a Miata, painted the same Miata, bought my F150, installed everything on it, except the lifts, painted both the ghost flames and candy flames plus I do ALL the servicing on it. I've banged my head against the wall in frustration so many times it's a wonder I have any sense left. Take the power back from the mechanics. Hit the forums here. The guys here are great and really really want to help. I'd say that's how I've gotten 80-90% of my stuff done. Once, I was installing my steering stablizer. The bolt that attached the bracket to the frame got stripped and I had EXTREME trouble tapping it. My truck was stranded because I had taken the Idler arm off and my steering was loose. A member came up from L.A. at 8pm at night and was under my truck with me for 3 hours getting my truck back on the road. I'm sure if you have anyone close, you could get them to help.
Get the books on your truck. Even ask the dealer for help. I've done that a couple times. Get dirty. I have so much fun covered in oil. I'm really wierd. Go girl!!

For the # 4 missfire.. I presume you have a V8...

Above the #4 piston (which is on drivers side farthest back from the front bumper) there is a radiator hose above it.. look over it for dried chemicals its probably got a slow leak dripping into your piston I was told this is common (from a shop manager who runs the garage for ROC NY's largest ford stealership).. He happens to be a good friend. I found this to be my problem. If its leaking there is a clamp just tighten it with a screwdriver.

Has it been more than a year since your transmission was rebuilt? Is it still under a warrenty? I'd take it back to them, if I could. You have the V8, so I assume you have the 4R70 Trans, which is basically a good strong trans. It shudders at 45 to 50, at what rpm? changing to 3rd gear? You also mention shudder every time you take off, does it shudder starting off? You may have low line pressure. How is the quality of each shift? 1-2, 2-3, 3-4? It would be way too much for you to try to get into fixing that, take it back and have them fix it right. Unfortunately, transmission repair is best left to the seasoned mechanics. Get the transmission codes read at the trans shop and tell us what they are. Trans codes are not the same as the engine codes.

What has been posted about the EGR and throttle body cleaning has been good and should help you.
