P0401 is a very commonly discussed code. Please SEARCH keyword "P0401". EGR Valves are very seldom the problem.
Specify what brand plugs and wires you used.

Alternator won't have anything to do with a miss.
If you have no codes referring to a miss, the problem is the EGR operation.
Insufficient flow is a plugged exhaust channel, bad or dirty EGR valve/ sensor.
Take that system apart and clean to be sure the flow is unrestricted, then see what you have.
Don't chase ignition for an EGR indication.

I am having the same problem and it is always the same cylinder #3. Facing the engine where would that be? Left or Right 1,2,3 or 4 from the front of the enigine. This is on a 1998 F150 4.6 V8. Thanks

Sgt Zeke, Your problem is most likely due to coolant leaking down from the heater hose above number three cylinder. To fix the leak, replace the clamp on the hose and tighten it securely. Number one cylinder is on the passenger side at the front. They run sequencially front to back, 1-4. Number 5 is at the front of the driver's side. Hope this helps.

Thanks Robbie that is everything I hoped for and more than I would get from the dealer or the local repair shop. It would also explain why it would reoccur after a period of time. I will check out tonight.
