04 engines, 5.4L

The 2004 5.4Ls, I think, are suppose to be 3 valve engines.

If I got a 2003 5.4l what all would have to be done to make it 3v when the new engines come out? Won't the engines still both be modular and pretty much the same so parts would be able to flip between the two?

In the long run if I'm going for top performance in the 1/4 mile would the 3v help?

The three valve head will probably bolt on but then you run into issue of tuning. You also have issues with the 2004's variable cam timing. The 2003's don't offer than and I'm not sure how the ECU would react to that. The 2004's also have something like butterfly valves for increased low RPM performance. Probably alot of other variables that we are not aware of yet. Back in 99? ford came out with the PI heads and there are not that many people that have done the PI/NON PI head swap and that's seems alot easier. Personally I would just wait for it to come from the factory.
