Vss issues???

I have a 2002 f150 Harley Davidson. Original problem was transmission harness was cooked on the exhaust. I replaced all bad wires but was still blowing the 30amp pcm fuse under the hood. I found that I had a o2 sensor wire shorting out on the transmission cross member so I fixed that and now the new problem is this... While in park and the motor running the speedometer reads 9mph and when you put it in drive or reverse it slams down to 0 and won't move if if you do. My stepson also noticed that while the truck is in park and the motor is running the odometer click over to 163333.5 from 163333.4. I waited until it clicked over to .6 just to make sure. I'm 99% sure the wires in the harness are good and I checked to make sure the input vss(on top of the transmission) was plugged in. Any ideas? Maybe the output vss on the diff housing? Thanks
