i think the truck is confused?

hey i am swapping transmissions 94 f150 4.9l 5spd and 92 4.9l auto okay so far the auto which i think is a e4od has 2 wire plugs one on shifter other is pass side rear and is a metric .it is now installed in the 94 truck i changed the wiring harness from trans plugs back up to the connector on the fender well (not an exact match) smaller plug has nothing to plug into on the 94 truck. changed the 92 auto computer to the 94 truck still not shifting properly my main question is trans pigtail off the 92 may be different than a 94 pigtail so trans and computer may still not be communicating properly tell me what you think or if anyone has done this swap before , what am i missing ?

yeah, the truck that the has the main problem is actually a 95 it was a 4.9l 5 spd so the 5 spd was pulled and replaced with the 92 trucks automatic transmission, that is a metric e4od (trans code E ) trans wiring harness off the 92 truck was used.However there is a smaller 4 wire round plug in the trans harness that the 95 truck harness does not have . the computer was changed from the 92 into the 95 also i am having a shift problem . i'm not sure if the 92 computer is capable of operating the trans thru the 95 wiring harness ? it seems i was reading something about the 92 having a seperate pcm that is not in the EEC IV module. if this is correct i probably need a 95 automatic EEC iv module before attacking the wiring issue. thank you for any thoughts on this , sorry about the major run together rambling in the thread six hours under the truck and my brain was nearly fried.
