Bad computer making transmission slip?

Alright I gotta 2000 F150 4.6 Automatic. Rebuilt my transmission and it started slipping so bought another one it too started slipping and burnt up. Rebuilt my original again and it does fine until shifting into 4th than acts like it hits neutral. Took it to a transmission shop and they cant figure it out. They said the computer may need to be flashed at the dealer. This is the 3rd transmission we have put in it and it has does almost the same thing every time so it has to be something we did not change. Like the computer.

We just replaced clutches and steels and bands when we rebuilt them.

Could a bad computer do this? Will Flashing it at the dealer fix it?

Thanks alot
