07 4.6 Tranny Swap!!!
yes but its not going to be plug and play operation. your hardest task will be lying to the computer and retraining it so it doesnt freak out when it cant comand the transmission anymore
up until 2003 you could get a 4.6 5 speed from the factory.

Haven't seen it tried on these new ones, but for the older computers, they don't really care that the tranny isn't there, just sets a CE light for all the tranny codes not affecting engine operation. I'm sure you could get a tuner to take care of that real easy as well.
Tranny choices are the M5OD-R2 from a '97-'03 F-150, ZF S5-47/S6-60 from a '99+ gasser superduty. I suppose a mustang tranny would bolt too if you had a 4x2, but not sure how it would handle the weight.
Now, makin' it fit in the truck, crossmembers, master cylinder mount, pedal mount, ext would be straight up fabrication. I'd start with the last gen parts, and go from there with the welder.

You should contact a competent tuner to discuss what will be required to accommodate the PCM when using the manual transmission Get the pedal assy and hydraulic clutch system from a manual 4.2 truck. The easiest would be to use an M5OD-R2 from a 4.6 99-03 F-150. I just don't know if it will hold up to the weight and power of your truck. A ZF might not fit in the transmission tunnel. Check your bolt pattern on the crankshaft to see weather it is a 6 or 8 bolt. This will determine which flywheel to get. Use a 4.6 clutch and slave not the 4.2. Don't forget about the driveshaft. It may require adjustment in its length. That is all that I can think of for now.
