So to sum this up if I am having a flush done I should put some electrical tape or marking on the trans cooler lines under the engine radiator as this is where they will tap into the tranny fluid?

I think there are at least 3 different places they could tap into either line to do a fluid exchange. If you're that worried about it just watch them do the work.
