2005 Screw Tranny Shifting Problems

I took my 2005 Screw 5.4L for the rear-end clunk and they reflashed it. That was at about 5,000 miles. Since then, and now at 31,000, it shifts slow and falls on its face when downshifting. Clunk minimized its frequency for the first month, but now has come back. I am sure its the rear differential L/S clutch packs, but I am more concerned with the shifting. Now, the dealer can't reflash it back to the original - which had no problems, and I am stuck unless I want to buy a new PCM. What can I do? Would a programmer help?

This was a common thing back with the intro of the 6.0L in the superdutys. Reflashes to fix one thing would screw with another, and unhappy owners were stuck with the newest flash. Went as far as some owners putting zip ties over the computer port to keep their old program.

Man I hate these new computer trucks. What are people like me gonna do in 40+ years trying to restore one?
