Simple answer yes, it will. More complicated answer is if you have a dealer do the install they may or may not decide to still warranty it, however it comes down to their final say of whether or not what your trying to get fixed is caused by the truck in which case it'd be covered, or by the lift in which case they can refuse to warranty the parts.

Not necessarily. Some dealers don't like it, some don't care. Find a dealer who doesn't mind.
Now, will just the presence of a lift void your warranty? No. The factory components that are altered/removed for the lift are obviously voided. The dealer isn't going to replace your ball joints if they fail at 25k miles, but you shouldn't have a problem if your air conditioner fails since the lift obviously has no bearing on the A/C's failure.
