Big problem HELP!!!!

I have an 05 Reg cab F150. I recently put on a Doetsch 2/3 inch lowering shackle and shocks. The first mistake was not letting a professional put them on. I did a poor job securing the leaf spring, which caused a nice ding on the bottom of my bed. After installation I now hear a rattling coming from some where under the bed. I also had a guy at work tell me he thought I put the shocks in upside down. Today I swithched out the shocks and now my bed makes a popping sound when I drive over uneven surfaces. I guess my question is, do the shiny side of the shock go up or face down? Second, what would move so drastically that when the vehicle is lowered it would cause the rattling? Third, any ideas about the poping? Thanks for any possible solutions.
