I have been searching around without much luck.
I am considering buying a new supercrew 06/07. I have read about injector failure, which has caused engine failure. I was juust wondering if this is common in these years? and what else to look for? Also, how long has Ford been using the 5.4 3v?
I currently have an Expedition with the 5.4 2v and I know that motor was used alot, so when it comes time to replace it, they will be available, just wondering if the same goes for the new motor.
Not sure if I want to give up my good running Expedition for a new supercrew, if they are having problems.

It is not common. I think only a small handful of members have reported it, if that. And mind you, most people only come to these problems if and when they have a problem, so it may skew your view on the frequency of problems.
And no, there isn't a way to know in advance if a truck is likely to have that problem.
Get the Screw, odds are definitely in favor you won't have any problems.

This would be my tow vehicle, but my wife would use it to take my son to and from school and to practices. We are thinking of getting rid of the Expedition (even though we love it). We never use the 3rd row seat and it is more of a PITA. A ScrewCab is alot more practical, since the bed space would really come in handy and we would not compromise seating, except for the 3rd row. I like having a little more hp/tq too.
How come most of short beds? I have seen a few with longer than usual beds, what is the size? I would really like more bed space.

Most are 5.5 foot beds on the Screw because that was only made an option in 2006. Plus, the vast majority of people don't need a full-size bed, and opt for the shorter, easier to maneuver bed size.
You CAN order a 6.5 foot bed on the new Screw, however.

Is there a site that breaks down the changes from year to year? starting in 04 until now? My only other hope is that Ford does not make a big change soon, so I don't know if I should act on it next month, or hold out for a year.
