OK noobie question...

I have a 06 Screw with the 5.5 bed. Are there stake pockets? No cutouts or removable covers are visible.... I want to install Bed Rails....

There are stake pockets under the plastic bed rail guards. If you pull up on an end of the guard, it'll pop right off to expose the stake holes (and numerous other holes cut into the top of the bed rail). Since the metal under the guards looks like Swiss cheese, most guys install add-ons over top of the plastic guards. The plastic guards on my FX4 are scored on the under side so you can cut out holes that correspond to the stake holes.
