Sound/Sub problem solution!!
Big thanks to Savage and RobDude for advice and counsel; hope this post will help some other guys out there.
Here's what worked:
Boston Acc. (FX8) door speakers, with Dynamat.
New HU, the Alpine 9811 CD/MP3 player, with "pig tail" AUX cord sticking out under the golve box for portable DVD/notebook computer. This head unit has very interesting bass focus and time correction features.
JL audio e6450 amp. 6 channels, #'s 5&6 are bridged to the --new sub box--.
Found a good guy in Houston to help with the Sub-space problem. Check out HoustonCarStereo.com ... the guy's name is Phillip, and he did a great job.
They were able to fashion a sealed box for twin JL audio W06 (6 inch) subwoofers, and fit it into the space behind the back panel. They removed the stock CD stacker that was back there and moved the jack to the other side, in the utility compartment on the driver's side. They removed the utility panel on the passenger's side and replaced it with a "speaker cover"-style mesh which matches the tan color of the back panel.
So, no box to get in the way of putting the rear seats down (which I do often).
The twin 6's sound much better than I thought they would. I was told that JL Audio's new W06's were great, but had my doubts... but my brother has the same system in his car, with an Alpine 520 watt 5-way amp, pushing an 8-inch bass tube in the trunk. He can adjust his bass to "thump" a bit harder than mine, but if the music is adjusted for quality, mine sounds a bit better. And again, no big box or tube anywhere. Just one utility compartment closed off with speaker mesh.
The stock system is out, in boxes in the garage, awaiting the day when (if ever) I sell the SC and take this system to the next vehicle.
I've been very impressed with the sound quality. Hope the idea helps someone...

but I'm thinking about soundproofing/dynamat-ing the rear wall soon, and I'll take pics of the box and amp set-up when & if I do it. (got that dual-exhaust noise to overcome, but not sure if I want to.)
