My truck is fixed!!!
Thank you everyone for the ongoing help and suggestions troubleshooting my truck, and a special thanks to brandon81, Crash, and Mark.
It turned out that the problem was my Intake Manifold Runner Controls, and it was evident as soon as I had a new tune loaded on my truck. I didn't have my truck on the dyno, but it is night and day difference. I'm sure it's now making the power that it was supposed to from the begining.
Now that it is working right I'm thinking I'll save up to put in my 4.56 gears that have been here sitting in a box and eventually run 12psi of boost.
So, where does this leave me with my tuner who did not tune my truck the way it should be? Do I have the right to get my money back or have him retune it at no cost (if that's even a good idea).

I'm simply amazed it was the IMRC's. I would have never of thought a tuner would not know about tuning that variable..
Makes complete sense. At least you have a nice free flowing exhaust now. I feel bad pointing you in the wrong direction.
