Do you want to replace the HU or stick with stock?? Want amps or amp?

Guessing you want to replace speakers. The thing is you can gain a lot just by changing the speakers from stock and leave the stock HU. You can even change HU and speakers and add nothing else. You'll notice a big difference.

Then there's budget for said system. along with want you want from it?

Take a look at crutchfield.com. You can tell them what you want and they will make recommendations for you to look at. If you purchase from them, they provide complete installation instructions and technical support. You can purchase the components cheaper other places but unless you know what you are doing, you will have little to no support.

I was looking at replacing everything. I would like a 2 din touch screen HU, 2 subs, new speakers, and amps to power them.

Do you have a budget?

And any reason for two subs over a single sub?

my budget is about 2000-3000, with the amount of room I have underneath my seats I wont be able to put a single sub that would be adequate enough.

With that kind of budget you could do:

2 - Alpine Type R Shallow 12 ~$350-600 depending where you buy
1 - Custom built to spec sub box ~$150
1 - Sub amp that'll do 1-1200rms actual at 2ohm's (like the alpine mrx-m110 or kicker cx1200.1) ~$350
1 - set of nice components like the Massive Audio ck6's ~$150-300
1 - set of cheaper 6x8's for rear doors ~$50
1 - nice 2-channel amp to run the front door components ~$150-250
1 - HU ~650

Wiring, install stuff, etc ~200 (Don't cheap out on wiring! KnuKonceptz makes some great stuff thats budget friendly but stay away from stuff like scorsche)

With all of that buying on the high end of the spectrum your at about 2500. If you buy used, wait for sales, etc, you can save a decent bit off of that.

Leftover money I'd put it to at least some sound deadening in the doors, it'll really help the midbass response.

Let's see what else I missed..

Oh don't forget about doing the big 3, a dual amp setup will need it. You may also find you'll need to upgrade your battery if its old and tired, and possibly go with a bigger alternator too.

For 2-3k you should drop some of that money on a good DSP.

Proper time alignment and EQ will make a TON of difference.

I have a 2004 fx4 crew cab. Just picked up a double din pioneer deck, 6x8 4way pioneers for the doors, and taking an 8" amplified bazooka tube from my brother. Getting it installed on the 22nd so I'll let ya know. Obviously you have a lot more money to work with so enjoy!
