Upgrading Sony NAV

Hi, I am in the planning/purchasing stages of upgrading the factory Sony NAV audio system in my 2010 Platinum. I have been reading so much that I am not even sure what is right anymore. I have purchased some POlk Audio MM6501, and DB571 speakers to replace the door speakers. I plan on replacing the factory Sub and getting an aftermarket 5 CH Amp. I have read that in the premium Sony systems you have to splice into the speaker wire leaving the factory Sony amp located under the center console? I might might be able to get a JL Audio Cleansweep CL441dsp & CL-SSI for a good deal. I was thinking of getting the Alpine PDX-5 amp and a JL Audio 10W0V3 subwoofer. My question is, is there a harness to plug into the factory connector at the amp so you don't have to cut/splice into the factory harness? If no, do I have to cut these wires, then send them to the cleansweeps, then to the amp then back to the wires going to the factory speakers? (I planned on just using the stock wires because I don't want to drill through the door molex connectors.) If this is correct, how many wires/conductors do I have to run back to the cleansweeps? I'm not sure where to mount the crossovers for the front component speakers? Then that will determine how many conducctors to run back to the factory wires?

I hope this makes sense, it's been almost 30 years since I installed any car audio. Thanks for your help.
