It's hard to go wrong with Pioneer or Sony

I got an older pioneer and had a sony and I can't complain. It's more about your speakers and quality of wiring that headunit. I would suggest running new wire for the door speakers if you can stand to take the time for it.
I also recommend cruthfield, you can get a HU and instal kit nice n cheap. Or if you don't want to install head over to best buy and they do it for free when you buy there. They have some good deals sometimes too.

Kenwood eXallon all the way, 5 volt preouts, higher wattage out of the internal amp, USB support, the list goes on. I've had more head units than I can remember, but I do remember the worst sounding was Sony, and the brand that broke everytime I had one was blaupunkt.

Definitely go for the USB. You're cds will thank you for it. I've had an SD card with around 500 albums on it for a couple of years now, and picking out cds is nostalgic now.

Ditto on the USB port. I've got a thumb drive with 8 Mb of music in my unit. I haven't played a CD in months. Don't be afraid to call Crutchfield and talk to their techies, they usually do a very good job of finding the unit that beat meets your needs and they usually don't try to sell you up to a higher priced unit. They also have access to unadvertised specials.
