The doors should seal reasonably well, but water will eventually find its way in if submerged long enough.
as far as the smell, need to get things dried out good. This is a tough time of year to dry things out, unless you have a heated garage. May consider pulling the carpet back to be sure any of the sound deadening material gets dry also.
Also, consider renting a carpet cleaner (Rug Doctor, Steemex, etc.) with an upholstery attachment to clean the carpets.
Would be a good idea to change fluids in the axle(s), or at least to inspect to ensure no water enterred via the breather tube.

Get a good ion generator and leave it in the truck for a couple of hours. Will kill all living organisms in 2 hours and your rubber moldings if you leave it in too long.
Repeat the next day if required.
Mine stunk after the interior was shampooed. This last time I used a commercial spray that supposedly killed these organisms but it took forever cause you have to get every spot. Generator works best.

I know that ozone generators are very good at removing smoke smells - like from houses that had fires. Commercial clean-up services, like ServiceMaster or the like should have or at least know about these. May see if any units are available for rental.
Perhaps ozone = ion, referring to Play400's post???

Although i too like the black trucks... if you plan on doing more off-roading you may want to rethink that. Black paint jobs make the smallest, tiniest little scratch show up from a mile away (not to mention all the swirl marks and what not) ! They are damn near imposible to keep "looking good" . Go with silver or white for the easiest to keep clean. Just my 2 cents

Yep. That's what I meant. A friend bought 1 to get the stink out of his truck that was parked for a few months with a broken window an was soaked inside. He has also used it to take the stink out of old books, damp basement etc. I wonder if it will kill mold???
