3.31 gears
I'm looking at a 2001 F150 XLT, Supercab, 4x4, 5.4 v8, auto., 3.31 gears. I will using it for long trips (empty), and short trips to the lake with a 3,000 lb. boat. I would prefer the 3.73 or the 3.55, but can get a pretty good deal on this truck. Has anyone got any experience with the 5.4 V8, auto, and 3.31 axles? Thanks.

I have the same truck with a 3.08 rear end. Since you have a 4x4, you probably want to keep the ratio down. a 355 or 375 will have a better take off, but it will suffer greatly in the top end, pulling and torque. High RPM and awful gas mileage is what you can expect on your long trips. The rear end you describe will offer better torque and a nice highway feel. It will also make pulling that boat a dream. If you still want to swap the rear end, do it yourself. The rear end setup is fairly inexpensive at 4wheelparts.com

Craig,
I have 3.31s in my '95 302 4x4. You will of course loose acceleration over lower gears. I get better unloaded mileage than most. With a 5.4 I don't think you would have much problem at all. One advantage of the taller gear is the ability to lock out Overdrive when towing heavy loads without turning too many revs. My truck could easily cruise in 3rd at any speed I'd want to get 5000 plus pounds moving at.
Off the road you always have the option of 4 Low, which will keep your revs up in the tight stuff or if you really need the power.

I just bought a 2000 F150 shortbed 4x4 with 3.31 gears, 5.4 motor and automatic trans. It has the 235-70 tires.I considered the 3.55 limited slip and taller tires but after test driving the truck for an hour,I was very happy with acceleration and power. It also has great 2 wheel drive traction. It is an easy combination to control wheelspin in snow and rain.
