I get this horrible-sounding scraping noise when I am raising the drivers side window. It is more pronounced when I roll it up; it just recently started to do it when lowering it. Not any visible marks on the glass yet. It seems to be worst at the end of the cycle when it is being raised.
My first guess would be that there is a small stone or some grit in the window track somewhere or that the window tracks are just wicked dry.
When my drivers window was sticking and wouldn't want to go up all the time the dealer sprayed some lubricant right down either edge of the glass, right where it travels in the door. It solved both the dragging problem and the noise associated with it.

My money is on the noise coming from the track and roller system inside the door. Remove the trim panel and weather shield from the door, and check that track for debris. If all seems good, spray the track with a white lithium grease, and the side tracks with a silicone spray, (or use the same lithium grease). If your noise is persistent, You probably have worn out rollers.
