This is the same problem I had with my truck, the dealership ended up replacing my whole back glass, but this has been quite a few years back.

My 06 SCREW was leaking, I thought through the center top of the back window. The dealership corrected the problem yesterday...it was the top box/stop light mounted on the top of the cab. Luckly for me, my warenty does not run out until Monday.

Let me know what you find out or what works for you. I checked into this a while back, my 2000 leaks, and I know the smell you're talking about. Some people were getting this around their 3rd brake light, mine is from passenger side. Glass shop wanted big bucks to pop the whole thing out and replace seal, said each time it's popped out the seal holes become bigger, so no gurantee it would still not leak somewhere. Checked with Ford, and the replacement plastic surround piece comes unpainted so even more money. With all the April rain coming, I'm tempted to try some sort of caulk, but really hate to go this route. Let me know what you find out. Good luck.
