The leak is probably occuring between the black exterior piece that you mention and the glass itself.
Both are held in with 9mm bolts (I believe) and are bolted INSIDE the cab.
It will be necessary to remove all of the rear interior plastic trim and, potentially, drop the rear end of the headliner. This will reveal two sets of bolts that secure both the rear glass (inner most) and the black exterior trim (outter most).
To remove the trim, just undo the bolts that correspond with the plastic.
Best of luck.

My suggestion would be to remove the glass itself.
To do this.
Remove all of the inteior plastic trim that covers all of the area around the back glass.
If you have a SuperCrew, you'll have to remove the rear two seatbelt TORX screws that hold the belt 'up'.
Unscrew all 12 9mm bolts that hold the glass in. Get a putty knife or similar (I used a box cutter) and cut along the INSIDE of the glass to seperate the butyl sealant from the metal. This is the seal that is most likely leaking on your truck.
Remove the rear glass outwards towards the bed of the truck (you'll need another set of hands here).
Go to Napa (probably want to do this first) and get some BUTYL SEALANT. I think I recall hearing folks talk of the 5/8" size. Get enough to go all the way around your glass.
Remove the old sealant, tape down the new.
Replace glass using about the same compression as when you removed it on the nuts.
Test it with a hose. Hope this works...
Best of luck.

I'm just getting started. Should have mentioned I have a 99 s-cab. I was hoping I could just pop off the exterior trim from the outside and just pump some silicone around it but since I have to get inside to unbolt the trim, might as well do it right. I thought I read on here that 3/8" sealant tape was used??
Anyone else??

Update.....
Used 3/8" butyl tape. Cleaned both surfaces w/denatured alcohol. Re-installed window using nuts across the top of the window this time! I think tomorrow I'm going to buy a tube of that polywhatever it is to additionally caulk across the top just for insurance. As I look down at the top of the window I can see where water could just sit. If I fill it up with caulk that might help. When in doubt, CAULK IT!! Right???
Thanks for the help Rock

Longbox, rear window removal
Longbox,
I have a 98 super cab that needs the same window repair since mine is leaking also. Can you give me a little procedure on how to remove the trim and headliner to gain access to the bolts? I sure would appreciate any help! Thanks
