Does a chip set a permanent unerasable code in the computer?
No, if you remove your chip and leave the battery disconected for about 30 minutes then hook everything back up, then drive your truck for a few miles with some key cycles in between, the dealer won`t know you ever had a chip without pulling your computer out and looking at it.

I know that the dealer can look at the board and tell the coating has been taken off, but can this really prove you had a chip in it? I mean isn't this a service port? Just seems like there could be other reasons for the coating being taken off. I guess you could always put it back on too.
Get a can of conformal coating. Its used on computer motherboards. Spray some in a cup. Use a foam paint brush ( home depot ) and lightly brush the contact pins blending into the pcb. They will never know you have a chip
A dealer would have no (service) reason to remove the protective coating from the board. Our trucks have a sevice port under the dash for diagnostic tools to pull codes,erase or trouble shoot customer issues. As for disconnecting the battery to erase codes.
I have never seen codes erased from the PCM without having a scan tool. My truck has kept codes after disconnecting the battery.

Cliff the OBDII port is under the dash, just to the right of the steering column. You can see it under there if you take a peek.
As Thor mentioned, the port on the PCM where the chip plugs into is not used for any reason in the service field. There is no reason that anyone would ever use that port, other than the manufacturer who builds the PCMs.
Interestingly, I know several people who've recently purchased new PCMs for their trucks, and they had NO coating on the port of the PCB. Kind of odd since the whole PCB gets coated at the same time.
