Hmmm Cobra-R has 5.4. Cobra-R has 6-speed. The T-56 seems to hold up in the Vipers ok also. Not exactly a fly-weight ride.

D&D sells a blueprinted Viper spec T56 rated for over 550 ft-lbs of torque. Price is about $3000. They are for Mustangs, but you may be able to use a bellhousing from the 2001 Cobra R T-56. One of you Lightning guys need to call those guys up. They are THE shop for Mustang trannies.

2000 F150 4x4 - that sounds like a reasonable swap, possibly something to look into.

The computer work may get a little tricky. The rest would not be too bad. Pedal and clutch linkage could come out of a F-150 stick or go after market like a Tilton. Clutch, P/P, T/O bearing, flywheel, Cobra-R. Drive line probably custom. Probably have to weld in a cross member.

i know on another brand truck, you can put the shifter in to nuetral before you take the transmisison out. this will trick the computer into thinking the tranny is in nuetral all the time
