Here's my limited knowledge:

1999 - 2000
Color-keyed mirror backs
14mm lugs ('99 had 12mm)

2000 - 2001
Asthetic things - wheels, lights, grills
3.73 gear ('99-'00 had 3.55)
90 mm MAF ('99-'00 had 80mm)
Bilstein shocks
Stickier compound Eagle F1's

I'm sure I left some things off the list....

Lightbulb

1999-2000

Also the overhead console was added to the 2000 and the tailight changed (position of the backup light clear spot). There were no engine changes in 2000!

Cheers,

...Dwight...

'99 had optional 6 disc, towing, and tonneau.
'00 made everything standard except optional tonneau. Added drivers side "oh sh*t" handle, overhead console, color keyed mirrors, 12mm to 14mm increase in wheel lug size, taillights changed from all red to clear center, added silver as an option.
'01 added 20HP to make it 380HP. Completely new lighting all around including the over bed brake light. Went from a 3:55 to a 3:73 rearend, improved intercooler, enlarged the airsupply from the fenderwell, signal mirrors(I think), "oh sh*t" handle above passenger side, different wheel designs, different lower crank pulley design.

Front end "clunk" standard for all years with optional leaky intercoolers for the '99 and '00 years...so far.

I think that covers most...

Red, White and Black were the only color choices

2000 Lightning:

Overhead console added
Privacy glass back window
Backup light in taillight moved to the top
CD Changer and trailer hitch were standard, Tonneau cover is the only option
Red, White, Black and silver color choices

2001 Lightning:
Color Keyed Signal mirriors
Clear Head, Tail, Signal and fog lights
Horizontal upper and lower grills
New design rims
LED third brake light with new spot light cargo lights
Bilstein Shocks

I'm sure that I must have fogotten something.

Smile Oh and the most important change...

...The sun visors for 99 and 2000, were standard single ones with non lighted mirrors.
The visors for 2001 are lit and they have a second visor that folds down when the main one is to the side...

Heh heh, had to throw that in there....

No, the '99 and '00s had 360hp stock. There were no power changes until 2001 (380hp).

One thing FlashSVT and I found this weekend is that the '01 have an additional 4-prong connector on the tow-hitch electrical connector that my '00 doesn't have.

From a strictly Transmission point of veiw, hte 99s have a differnt Solenoid, (in 00 they added another filter, I think), the 2000s and teh second Model (2001.5) are almost identical except the clutch plates in the intermediate clutch are a differnt material, the original 2001s had the mechanical diode on teh direct clutch, but they switched back to a Sprag assembly half way thru the model year and the 2002 is the same as the 2001.5. Also, all three years have different EEC software, so a chip from any given year will not work on any other year to the best of my knowledge, a tuner may tell me that's wrong, but it's what I've been told.
