Don't know how this helps you but my friend used to have a 97 cobra. Very sweet car. The small list of difference I've noticed b/n the 2

mash the pedal on the L and it throws you back into the seat, the L you either feel all the power it has or you don't realize how powerfull it is depending on how you drive

the cobra felt quicker, and according to stats it was quicker

cobra is a manual

cobra handles better (sport car vs. sport truck, still goes to the car)

IMO - lightning looks nicer, gets more attention, especially by those who know what it is

Does the '99 Cobra have the Ford TSB "fix" performed to it?

If not, then it is slower than the '96-98 Cobras. If you don't believe me, just go race one, or go to the dyno...you'll be disappointed.

If it has the fix, then it should run 13.8s in decent air on a decent track. If it does not have the fix, then it will be lucky to run 14.2s.

Will it beat a '99L? From a 70mph roll, yes. In a stoplight match from 0-60+, probably not, unless you really slip the clutch to limit wheelspin.
