This is the information I have.
There are two new lower intake manifolds and a new intercooler plus a new supercharger for the 2001 On the intercooler, the leak issue has been fixed and there is an improvement in flow which helps to yield a performance increase for the 2001 Lightning. The main lower manifold is different in the area that houses the intercooler and the small manifold that the intercooler bolts to is changed too. This in turned changed the bold pattern for the supercharger. Ford's policy on part number revision is " when interchangeability is affected the part number is to be changed".

Oh Drats
You made me go ahead and post. I just wanted to sit back keep my mouth shut and do my own thing and I will get back to that. Right now though if you would like to recap some old information you can read a post from 8/26/00 where I gave the new part numbers. It was call "2001 intercooler" and this was my post in that thread.
Hey Johnny Lightning.
If you're running a 2001 intercooler the FORD gOD's (yes I typed this right)must be smiling on you. The service part numbers are released and you can look up the parts but you can't buy them yet. If you are thinking of buying the new lower intake,upper intake and intercooler you better pop for the new supercharger too because as Steve just stated the 1999 and 2000 superchargers will not bolt onto this new hardware.
Hey here you go!!! These are the part numbers for the 2001 hardware.
1L3Z-9424-CA Lower Intake
1L3Z-9424-DA Upper Intake
1L3Z-9M436-AA Intercooler
Now all you have to do is wait, unless you're in tight.

Ba...I am cornfused...no retro kit for what we gotty? Anyone think Ford will anty up for the full gig???

Upper/Lower/Intercooler/Supercharger???

Info I have from "Someone in the know" is that SVT mandated that the intercooler leak problem would be FIXED on the 01 and then they would go back and fix the 99-00s.

It appears that if you had all the parts you could put the 01 setup on a 99-00 however it is not a cheap fix do to the required change in intake manifolds and blower housing. As it appears highly probable that if those of us who are on our second intercooler experience new failures, Ford will have to apply a "good" repair which will include the installation of all the 01 parts. I find it strange that given the existing facts Ford did not require an intercooler that could have more easily retrofitted to the 99-00. As the blower system is part of the emissions package, and therefore warrantied to 70,000 rather than 36,000 miles and given the fact that there is obviously a design problem with the intercooler in the 99-00s, it would appear that Ford, and not the consumer, will have to bite the bullet and pay for the repairs. But then Ford lives in court anyway and they may adopt their current stradgy of only "greasing the wheels that squeak the loudest." imho

Boy Oh boy. I hate popping up.
The supercharger related items for the 2001 Lightning are new! The two intake manifolds, intercooler, intercooler gasket and the supercharger all carry a 2001 part prefix of XL3Z (Z stands for service) and as of this moment the supercharge is the only item that is available at the Dealerships ( this does not mean that your dealership has one in stock though). The balance of the items can and will appear at some later date (days, weeks, I do not know). For those of you that crave the new 2001 Lightning wheels they should be available in a few weeks too. This is not top secret information, talk to your friendly Ford dealer and get to know the guy behind the parts counter. He could become your best friend or ????????

I get to work and send an E-mail to a person at SVE..I get a reply back saying the 2001 inner cooler,lower,upper intakes won't work.

Bolt pattern is not the same,Ports are different and gaskets have changed! Then noelvm talks to someone and it will work! "If you get the whole set up"

"I GIVE UP" All I know is after I get my truck it will need parts starting with 1L3Z!!
I tried helping!! I quit! I'm packing and flying out of here tomorrow.

That's if it stops snowing and I don't get canceled. It's beyond me that Ford would have such an expensive "FIX" when we are told to find ways to save when designing components!!

What I've been told and what I've seen in the drawings do not make sense! The only way I will know is when I have the two side by side to compare parts and gaskets!!...

I'm done venting now & im going to go pack!! Hope someone can get this right!!

This is at least one 99-00 running around with the 01 intercooler. I didn't say it would work. I said it appears it would work. It's my understanding that if and when it may be offered for 99-00 Lightnings, it will have to include a "conversion kit" which would address any irregularities.

"That's COOL" One thing is for certain! Something has to work to Fix the 99.5 2000. I wish the new fix fould have been a direct replacement! Spare parts would have been easier to get later down the road!! Talk at ya later.

I had my intercooler fixed Nov. 29 this is the parts list from my truck
2 XC2Z*9F472*AA sensor asy - EGO (Heated)
1 XL3Z*6K775*AA cooler asy - ENG chrg Air
1 XL3Z*9H486*AA Gasket Int Mfld Upper
1 XL3Z*9461*AA Gskt-Intk Manf
8 AGSF*12F*M1 Spark Plug Asy
I'm not sure what all the numbers mean but this is what was on my invoice.

With a little knowledge you can read a Ford part number and gain a wealth of information. In the prefix is the year of the design and the vehicle application. The last letter of the prefix gives you the design/release activity. In the case of the part numbers that you listed the "Z" is for "service". If you are a restorer or a car collector and you saw that "Z". You would know that parts were replaced on the vehicle. It is all very easy to understand and not a secret at all. Much of this information is documented in Magazines and restoration documents and with a simple understanding you will recognize parts from model T's to Lightnings.. Now, about the parts for your Lightning that were replaced they were of the 1999 design vintage. When you see the new 2001 Lightnings look for a part number on some of the new key components and you will see a part number that should start with 1L3V and its service counter part will be 1L3Z. All very simple and I hope that this helps.
